So for a giant city like tokyo, you can catch a (local) train from downtown to well out of town--both ways, or some prefer to ride one way and then train it back when the day is done. Some people seem to like to go as far as they can, then bail and take a train home. Or, go across country on the shinkansen, ride for a day or few, and return on the train. As pointed out, the bike needs to be fully covered, tho usually the seat sticking out is okay.
